I recently posted this blog post explaining why I haven't been updating anything. Long story short, the passion is gone. I wish it wasn't, but it is. Having said that, I did want to write chapters for incomplete stories showing how I'd planned on ending them. This was one of the big ones.

So yeah.

As you'd expect, Fluttershy gets crazier and crazier. Eventually her threshold for who needs to die to be happy begins lowering from "terminal illness" to things as simple as "disability." The deaths don't go unnoticed, and an investigation starts. Fluttershy knows that they're closing in on her, but still feels like she needs to help ponies. There's a scene where her and Rarity are having tea and discussing the case, and it seems like Rarity is getting close to figuring it out, so Fluttershy considers poisoning her, but in the end decides not to.

Finally Fluttershy gets carried away and figures that Scootaloo is too unhappy because she can't fly, and poisons her. Between this and law enforcement closing in, she's finally found out. Rainbow Dash flies into a rage, but the mental stress of everything she's been doing has worn her down mentally, and she can't even understand that what she's done is wrong, so tries to comfort Rainbow Dash by saying how happy Scootaloo must be in Paradise, now that she can finally fly. In grief and rage, Rainbow beats Fluttershy half to death, then flies off wailing Scootaloo's name.

Fluttershy lays there, confused by Rainbow's reaction. Celestia arrives shortly and they have a small talk before Fluttershy is taken and executed.
