Epilogue

True to his word, Big Mac waited for the guard. He went into their custody after they arrived without a peep.

The stallion spent five years in the Canterlot Prison, kicking his feet up, but not for murder... rather for interfering with Canterlot official business. The evidence in his trial could not be entirely presented, and some of it had to be fabricated. Locations and motivations, especially. Big Mac had trashed the place for monetary reason, a place far outside of Ponyville he had found. Had Ponyville known experiments were going on in their own town without their consent, they would have become very angry.

Applejack never spoke to her brother again, and by the time he was released from prison, had taken Apple Bloom to another farm closer to Canterlot. Granny Smith passed on, also, leaving the farm in the hooves of other relatives. Once back on the Apple farm Big Mac worked with hired help... entirely unphased by what he had done, but sad his sisters had to leave. Able to take a hint, he let them be.

Ultimately, Twilight's invention did benefit ponykind... but she never spoke of it again. Not after seeing what it could do.

But what exactly had happened?

Applejack was alive... nothing was different from the start, and those saplings Big Mac fertilized with his own, special recipe grew into the best of trees. So, in a way Apple Jack did live on forever at Sweet Apple Acres.
