Pinkie Pie was locked up for murdering somepony, this led to her escape. She formed a gang called The Lunatics and currently have their grasp on a large mental hospital.

Fluttershy runs a group of Neo-Nazis, not much is known on why she turned over a new leaf, but she is now Equestria's greatest threat.

This is only the start. Strange portals are opening up and letting creatures from other domains into Equestria.
