Equestria's Thousand Year War
Note that this fic is intentionally dark, and even gory and sad... Also note that this reality is one where no pony is safe from being killed, exceptions are obvious...

Prologue: The Pony Eater
The cellar where you and a few others live is dark, damp and horrible. You clutch at your clothes and the blanket covering you as you try your best to warm up. Your body shivers as you cough and sniffles, you feel cold as stone, and completely numb, despite the roaring fire in front of you.
Huddled up in a fetal-like position, you look to the left to see Firefly, wearing her usual green cloak, and brown boots. Her cloak covered pretty much all of her, except her chest area and her neck and wings, and her clothes were very dirty, spattered with dirt, and anything else.
"H-H-Hey Firefly, c...Could you p-p-please tell us the s-story about the War?" A seemingly warm, and healthy unicorn next to your right asks, her light voice somehow heard by all over the fire.
You see every one of the twenty-seven ponies huddle around and gather around the fire and Firefly smiles from under her hood.
She spoke with her light, sweet and warming voice, "Very well..." Her voice then picked up in volume, easily above the fire "Listen everypony! Listen to how this all happened... Listen to how the Princesses Died to save us... Listen to how our saviors will come to save us... Know how we'll all be saved!" Firefly breathed before starting the tale, the tale of Equestria's Thousand Year War...
"It is the year 2147 AD, and for many, many years, life in Equestria was perfect, happy and at peace. But one day, on the 3rd of December, strange groups of ponies started to attack every city in Equestria, at the same time.
Many cities had fallen, all but Ponyville, Appaloosa, Canterlot and Manehattan stood, but not without sacrifice.
Celestia and Luna were in a room, hastily converted into an operations rooms, other ponies, Celesti'a advisors did many things around the room. General Storm Hammer, her Advisor of War was giving the sisters a breif of the situation "We're being blockaded, their air forces are keeping anything from getting out via air and their ground forces are doing their best to break out gates, but thankfully the ancient wards and the powerful Griffon metal gates still stands strong, preventing anypony from entering"
But what i want to say is many years after...
Afterwards, when Canterlot eventually fell, so did the others, first Ponyville, then Appaloosa, and Manehattan being a large city, it still stands in a way... the fighting hasn't ended, but ponies seem to find a way to keep fighting.
Still not there yet young one...
Literally to this present day Manehattan still somehow isn't taken over, rebels and original Equestrians still live and fight, living off the heat of battle. Technology has greatly improved for both sides, and both sides, now having distinguishable factions, the invaders and destroyers of Equestria, looked upon with unending hate by all surviving Equestrians, a hate that has hardened a great deal of them, against all hardship and challenges, because of the Thousand-Year Slaughter, they are the most skilled warriors in all of ponykind, ever to have lived.
The Equestria Restoration Force is even still lacking their leader, but is still very well co-ordinated. Their technology is always behind those of their enemies, having to steal or salvage possibly damaged copies. They Hope and Believe in a prophecy that the Princesses will one day come to save them, drive back The Destroyers, and take Equestria back.
The Three-Hoof Syndicate is a sort of military alliance between Desert Ponies, Star-Flyers, and [insert an alternate race for the Unicorns]. Each one are like Pegasi, Unicorns, and Earth Ponies, but from a different part of the world, The Eastern land called The Frontier. The Three-Hoof Syndicate is on a quest to take over the entire world with their advanced weaponry, and their quest is now halted at Manehattan...
A pony i know and... and love... Is at Manehattan, where i should be... He was there since the first day, he saw first-hand how little the Syndicate cared for his Equestrian friends and comrades. Out of all the citizens in Equestria, Storm was one of the most helpful, kind, caring, trusting, and patient ponies i've ever met, but now he's... so much more different... Out of all the ponies to change, he is said to have changed the most.
He's cruel, unforgiving, paranoid, and even sadistic in a couple of ways... When i look down on him...
I... I just...
MY Heart... It... Hurts... so much...
He's infamous among Equestrians, Rebel Syndicates, and Imperial Syndicates, as Storm Chaser, and he's been given many titles, some among the most used and popular are, "The Meat Stringer", "Blood Chaser", "Butcher Bloodcoat", and the one... which always makes me, cringe... "The Pony Eater"
Some say he's gone insane from the constant fighting and death and depression, they're right... Storm Chaser now is twisted, harsh and unforgiving... Also he is completely insane, i came to him in a dream and i almost got my head ripped off.
His worst, most terrifying feat was when he, with the aid of power armor, tore a mixed group of ponies apart, and literally ate each of them, though he didn't stop there, he couldn't eat all of everypony, so he simply took their insides and strung them in an intersection, putting each part on display and spread their skin and gore all over the floor.
A place where he now dwells, a place nopony ever dares to even look at, No Man's Land.
He isn't on any side as he doesn't discriminate and targets his friends and foes, for his sick rituals and sick displays of death and horror...
His former evil self, Horror Storm, however lives in Manehattan as one of the Equestrian Survivors, he fights many, and is the only pony in the whole world crazy enough to fight Storm Chaser, but nopony can hope to match the brutality and combat prowess, that he can easily give. He is a sight that even Horror can't handle, as his power armor is adorned with always fresh blood, gore and many of his victim's bones. He wears a large skull as a helmet, one of an Earth Pony, forever remembered by all as Big Macintosh.
Let me show you instead what is happening now in Manehattan...
Let me warn you though... The horrors and brutality that Storm and the Syndicate give may shock, or offend some...
If you might be offended or shocked, i advise not to stay. But if you feel you are brave enough, then stay..."
Some ponies left, not feeling brave, or already knowing the story, 24 stayed around you and Firefly
"And i shall show you... Equestria's Thousand-Year War..." A flash of light burst from her horn and shot onto every wall... You gasped in astonishment, many years has it been since you last saw any magic.
Most of the ponies who now huddles close together with you, were Pegasi and Earth Ponies, some even some strange kinds of pony.
The lights on the wall made the whole room, fire and everything except everypony evaporate into a 3D movie.
"This... Is The world we live on... Covered in death and darkness, Since Princess Celestia's Death, our star has even gone out, leaving us without our beloved sun.
And the one thing giving energy to all plants and life on the planet. Princess Luna's whereabouts are unknown, they say she was slain with her sister but some in Manehattan have seen her, but only glimpses...
And a massive energy blast has left our world charred and burned..."
She Breathed in as she was going to warn everypony again "I must warn you again, we are going to enter the mind of Horror Storm, i can't tell you that it's going to be nice, or how bad it will be..."
You felt the other ponies wash away, and felt yourself fade into another pony, and the story seemed to turn into real life.
