A sudden and powerful magical event consumes all of Ponyville in the space of a few moments, and when Twilight and her friends come to, they find the landscape around them quite different. And the world they discover, to be devoid of magic and inhabited by strange beings.
One of these beings is Asher Burgess, the oldest son of the family whose secluded, Colorado ranch has suddenly become the location of an entire town of alien creatures overnight. Their lives are changed forever as they find themselves the link between the ponies and their own nation.
Bewildered by this new world, things start getting more urgent as more of the Equestrian world arrives piece by piece, and not all of it is so friendly. Searching for answers, Asher, Twilight, and the rest of the gang stumble onto more questions, and uncover an amazing secret. One that could either save them all, or doom both worlds to annihilation.
(Set just after the events of season 3 finale. Diverges from there, movie has no effect.)

Arceus has been imprisoned for many millennia, and in that time he has watched his world fall apart. But once he is finally freed from his prison he decides that to protect his Pokémon, and his family, that he will move the Pokémon, and a few select 'humans' to a world where they might live in peace, Equestria. However, not everyone on this new world shares his view of peace and the very presence of the Pokémon upsests some of the citizens of the world, even some of the ones he brought with aren't too happy with the situation. But a god's will is a strong thing and without his willingness the Pokémon and the citizens of Equestria are going to have to learn to get along, or at least tolerate each other. And there's a slight problem with some of the humans too, well, former humans that is.

I'm not following any one canon-verse here, I'm making a hodge podge universe with bits from the Manga, Anime, Games, and Movies, as well as some etcetera concerning issues addressed in none of them to great lengths. (Arceus' power is far beyond what he has in the games or movie and this does contain some Pokephilia, which comes from pretty much no canon material ever.)

When Arceus saw how humanity treated pokemon, he took most of them and a few selected humans into a new world, Equestria. One of these selected humans was Steven Stone, a nerd obsessed with rocks, steel, and minerals, and one of the strongest Pokémon trainers out there.
One day, Steven found out something was different. A new air, a new body, new friends, and a new world. He found himself on a world filled with new, strange creatures. Ponies, griffons, and many other mythical creatures will be in his way, friends and foes. Steven has seen the end of the world, the clash of titans, but nothing as chaotic as this. Now he, his loyal Metagross, and a bold thief pony, venture to find an answer to this sudden change.

I'm Griffin. After getting tossed into Equestria for kicks by some otherworldly force, I went on a bloody rampage to incite revolution against diamond dog slavers, bloodthirsty dragons, and more recently, the other psychotic humans that got thrown into this blender with me. I'll admit, not exactly the best idea. It got me torn limb from limb and left me with even more psychological problems than when I started. Addiction to a magically toxic substance, for one. So, now I'm staying in Canterlot castle, because Princess Celestia wants to keep a close eye on me while I go through treatment.
And I'm Gilda. You know, the really angry griffin who yelled at Fluttershy? Yeah. Grif started this revolution, and took me along for the ride. Now that he's out of the picture, I've got an entire war all to my self, and we've had to do some pretty despicable things to survive, even after we swore we wouldn't. Oh. And I'm pregnant. That's always fun. he doesn't even know yet either.

Vincent Nurem, a.k.a. 'Subject 37,' had never been normal. Never been outside the plexiglass and plastic that encompassed his world. Everything was white walls and floors and neon lights for him.
The few friends he had were Pokemon that were also test subjects for his father. And the three of them had no problems understanding each other, thanks to what his father had done to him.
But when Lord Arceus pulled off his plane-shift, Vincent and his friends finally got to set foot outside the facility his father kept them in. And upon seeing the small horde of Ponyta that greeted him, the three of them decided one thing.
If this is some sort of shared dream, they would dream big. But if it turns out it isn't, dream bigger.
