Chapters Doctor Whooves: Rise of the Daleks of Harmony
Rainbow Dash was reading her favorite Daring Do book one morning. She laughed as she was reading it. Twilight had taught her how to read books in her head. As she was, she heard a familiar wheezing and groaning outside. She looked out her window, and saw a blue police box materialize into view. She knew who was inside, Twilight and Flash, along with somepony else. The Doctor. She thought. She still could not believe the Doctor was a Time Lord capable of time travel. Rainbow didn't know whether or not to trust the Doctor. Everywhere he was, danger always followed. Twilight and Flash seemed alright with it though. They were one of those couples who loved adventure. The door of the police box opened, and Twilight and Flash stepped out with a stallion Rainbow Dash didn't know.
"Well! That was a rather interesting regeneration." The Doctor said as he stepped out, pushing his glasses into place. He was now TARDIS blue with a black mane and tail, black glasses, brown eyes, and the same hourglass cutie mark. He was now wearing a tan stetson. Rainbow Dash had flown out to see them. "Ah! Rainbow, hello!" The Doctor smiled. Rainbow was confused.
"Rainbow, that's the Doctor." Twilight told her. Rainbow's eyes widened.
"Huh?" She asked. The Doctor facehoofed.
"Time Lords have this little trick, kind of a way to cheat death. When I'm close to dying, I regenerate, every cell in my body changes, and as an unfortunate side effect, my personality changes as well." The Doctor looked at his mane. "Still not ginger." He muttered.

Doctor Whooves: Rise of the Daleks of Harmony
Rainbow Dash blinked in surprise. "You mean you regenerated? Like as in changed appearance?" She asked. The Doctor nodded. "What incarnation is this?" Rainbow wondered.
"Well, since I first regenerated into a pony, I'd say either 2 or 3. Depends how you look on it. As a human I'm the 15th Doctor, pony, 3rd Doctor." The Doctor explained. "Anyways never mind that, Princess Celestia is wanting us." The doctor showed his psychic paper to Twilight, Flash, and Rainbow Dash, showing a message from Celestia. "Now, Rainbow, first time in the TARDIS can get a bit mind boggling, but you'll get used to it, eventually." The Doctor said as he flipped switches. Rainbow was shocked at the TARDIS interior.
"It's bigger on the inside." She gasped, gaping at everything. The Doctor smiled.
"Off we go, Allons-Y! " He laughed as he flipped a switch which made the TARDIS vanish and reappear in Canterlot. Two royal guards were waitng for him, one of them being Admiral Swift Rider, Scootaloo's father. He saluted.
"Doctor, about time you got here. Come, I'll explain everything on the way to the princess's throne room." Rider said. The Doctor, Twilight, Flash, and Rainbow followed. "We've had a few deaths lately here in Equestria, and nopony knows how. The boys and I called them the unseen killers." Swift Rider explained.
"Deaths? Here in Equestria?" The Doctor asked, eyes widening a bit. Swift Rider nodded.
"We've brought a few of the victims of the deaths here, maybe you can tell us what's caused their deaths?" He asked. The Doctor nodded. As they entered Celestia's chamber, 2 or 3 dead ponies lay before them. The Doctor walked up to one.
"Well, no tissue damage. Ah! Massive internal displacement." He explained. Rainbow Dash was confused. "His insides were scrambled." The Doctor explained. Rainbow Dash's eyes narrowed in fear. Celestia walked over.
"Internal displacement? What in Equestria could cause that?" Twilight asked. Celestia gave the Doctor a grim look. They knew, the both of them, for they have encountered something very similar before. "There's something you're not telling us." Twilight said. "What is it, what's wrong?" She asked. The Doctor looked at her, and at Celestia, then back to Twilight.
"Twilight, there is one of my oldest foes that is capable of something like this. What can cause massive internal displacement? A projected energy weapon, most likely this pony here was hit from behind, not seeing his killer. Then again, the killers we're dealing with here are hard to see in pitch black darkness. This murder happened at night, correct?" The Doctor asked. Celestia nodded.
"Yes, he was brought to me by Swift Rider, which is why I called you here immediately." Celestia said.
"I'm glad you did, no other doctor could tell what this is. I can. Which is why we're heading back to the TARDIS, right now!" The Doctor said.
"What? Why!" Twilight demanded.
"Now that I know what we're dealing with, you're in more danger then before. These killers are based on hate and anger, all the weaker emotions removed, even pity." The Doctor explained.
"ALERT! ALERT! THE DOCTOR IS HERE IN EQUESTRIA! " A croaky, electronic voice yelled. It belonged to a machine in the same colors as Twilight.
"THE DOCTOR WILL NOT STOP OUR GRAND STRATEGEM! SOON WE WILL BE THE MASTERS OF THE UNIVERSE! " Another yelled, belonging to a machine in the colors of Rainbow Dash. "WHERE IS THE SUPREME? SHE WILL KNOW WHAT TO DO ABOUT THE DOCTOR! " The machine in rainbow colors demanded, spinning it's dome.
"SUPREME DALEK CELESTIA CAN NOT BE BOTHERD AT THIS TIME! SHE IS BUSY PLANNING FOR THE INVASION!! " A machine in Rarity's colors yelled.
"CALL DALEK PIE! GET HER PREPPED FOR HER MISSION! " Dalek Dash ordered.
"I OBEY! " A Dalek in Applejack's colors replied.
"Doc, you're not serious! We're dealing with..........them?! " Twilight asked, scared now. The Doctor nodded.
"Which is why you must leave now before......" The Doctor was cut off by a girly screaming outside, and saw Rarity burst in to the room, panting as she was running. She was being chased by one of the machine the Doctor mentioned. Twilight gasped at it's color scheme.
"A Dalek in Pinkie colors?!!!!!!" Rainbow Dash shrieked.
"Well, that's a new one." The Doctor said, Rarity hiding behind him.

"Doctor, what in the name of me is that!" Celestia demanded, frightened of the Dalek's color scheme. The Doctor looked at the Dalek curiously.
"I don't know, never faced this kind of Dalek before." He admitted. Then, a light pink beam whizzed past his head, missing Celestia. "Though I'm guessing the rays are color coded in response to their colors." He said as he lifted up his head.
"ERADICATE! DESTROY! EXTERMINATE! " Dalek Pie was yelling. She continuously fired her gun everywhere.
"Well it appears this one ain't too smart, Doctor." Flash said, ducking from the ray blasts. "I think this one's programming is screwed up." He said. Dalek Pie's eye narrowed.
"YOU THINK MY PROGRAMMING IS MALFUNCTIONING?! " She screamed. The Doctor backed up.
"OK, I think she's mad now. Run!!!!!!" He yelled as Dalek Pie began firing her ray everywhere. Rainbow Dash tried to dodge each blast swiftly.
"She's mad now, isn't she!" She yelled as she flew around, dodging Pie's ray blasts. That's when 5 more electronic voices pierced the air.
"ENEMIES DETECTED IN THRONE ROOM! BLAST DOOR DOWN AND EXTERMINATE!!!!!! " Dalek Dash yelled as her ray blasted the door down. Rainbow gasped at the sight of her. Dash's eye lit red. "INFERIOR BEING SIGHTED! EXTERMINATING!!!!! " Dash's gun aimed for Rainbow Dash, who wasn't paying attention to it at the time. As the ray hit her, Rainbow fell to the ground with a soft thump, body unmoving and eyes closed. Twilight gasped and ran over to her friend.
"Rainbow?" Twilight asked. No response. "Rainbow?!!!!!" Twilight felt tears in her eyes, and lay on top of her fallen friend. "RAINBOW!!!!!!" She cried with sadness. Flash swooped in and grabbed Twilight just before Pie's ray hit her.
"We need to leave, now!" The Doctor yelled.
"They just killed Rainbow! THOSE MONSTERS!!!!!!" Twilight shrieked at him, crying more.
"Princess, get us out of here now! It's Twilight they want!" The Doctor said to Celestia. She nodded as if she understood.
"Hold on everypony!" Celestia said as she prepared her teleport spell. After a few minutes, the Doctor opened his eyes. Twilight was still in tears after what just happened.
"How could they? How could those.....those........" Twilight faltered and burst into even more tears. Flash hugged his wife.
"Daleks." The Doctor said. Twilight looked up. "They're called Daleks. My oldest enemy. Bent on destroying anything and everything that isn't a Dalek. The ultimate in racial cleansing. Built by a genius, a madman, who was king of his own little world. These ones however are different. They have emotions, and yet still follow the Dalek code to conquer and destroy." He explained.
"But, why would they kill Rainbow Dash?" Rarity asked.
"Honestly Rare, I have no clue whatsoever. Rainbow didn't see the ray in time, and had I warned her in time, she still would've been hit regardless." The Doctor explained before Twilight tackled him to the ground. "OI! What the hay was that for!" He yelled.
"You could've warned her in time! She died because of you! " Twilight screamed. "Rainbow died because of me always traveling with you! I wish I never met you, Doctor, because then this wouldn't be happening!!!!!" Twilight shrieked in a mixture of sadness and anger. She was in even more tears now. Flash helped the Doctor up.
"Let her calm down, Doc. She's been through a lot lately." Flash admitted.
"I know Flash, I know she doesn't mean that stuff. I know you guys like traveling with me, Twilight does as well. I just wish I was able to warn Rainbow Dash in time." He sighed. "Nothing we can do about it now, we have to keep moving, from Ponyville, the Daleks are attacking the most populated areas first, then they'll come for us, unless we go to them." The Doctor said. "Flash, don't tell this to Twilight, but inorder to beat these ones in particular, I need to face them, alone. I might die, might not, and I may regenerate again. If I do, you will have no memory of travelling with me, ever. " He told Flash. "If it has to end like this, I'm glad you two got to travel with me."
"I'm glad we met you, Doc." Flash smiled. He and the Doctor then began walking from Ponyville, towards wherever.

In the royal hall back at Canterlot, a supreme Dalek in Celestia's colors had arrived. Her dome swiveled around the scene, looking at the fallen rainbow mare. "HOW MANY OF THE ELEMENTS ARE LEFT? " She asked Dalek Dash.
"ELEMENTS OF HARMONY REMAINING: FIVE. PRINCESS CELESTIA STILL STANDING. ESTIMATED TIME UNTIL CAPTURE OF ELEMENT OF MAGIC: 2 EARTH HOURS. " Dash told the empress. Her eye stalk nodded as if she nodded.
"ONCE THE ELEMENT OF MAGIC IS CAPTURED, WE WILL BEGIN TEMPORAL PORTAL CONSTRUCTION, THEN, EQUESTRIA WILL BELONG TO THE DALEKS! " Celestia said.
"DALEKS CONQUER AND DESTROY! DALEKS CONQUER AND DESTROY! DALEKS CONQUER AND DESTROY!!!!!!!!!!!!! " The six Daleks of Harmony and Dalek Celestia chanted.
