Prologue: Technical Difficulties
Ponyville

It was a beautiful morning in Ponyville. The birds were chirping, the bees buzzing, and the sky was as blue as can be. The ponies of Ponyville were as lively as the sun in the sky. Nothing seemed to be amiss. But there seemed to be something missing from this vibrant town. That something would only be noticed by the Princess and her assistant, Twilight Sparkle and Spike the Dragon in the Ponyville castle.
"Hey Twilight? Have you seen any of my Power Ponies comics? I lost them somewhere and I don't know where to look."
"...."
"Uh, Twilight?"
"...."
"Oh for Celestia's sake, what wrong?"
sigh "I haven't seen him in years Spike, I miss him. Where could he be! He made a promise!" Twilight said as she flipped through the latest issue of Ponyville Weekly. "I expect him to keep it.".
The dragon looked at Twilight with a disappointed face. "C'mon Twilight, he'll keep it! He said that he would be back and you know he means it!" Twilight heard his words and looked at him.
"You're right, but he said that YEARS ago. How much longer do I have to wait?" She said with a face he recognized as a face of a heartbroken soul. Her ears then perked up as she heard a noise. A terrifying noise.
*VRORP*
*VVVVVVRRROOORP*
*BOOM*
"That doesn't sound good..."
*WHOOOOSH*
*WHIR-IR-IR-ER-ER*
*CRASH*
"What in the world was that!" Spike said as he looked out of the window. "Hmm, sounds like whatever it was, it crashed into the Town Hall. Should we check it out or..."
"Before we check it out, let's gather the girls. I think they should know about this."
"But Twilight, what if it's dangerous?"
"Well Spike, that's the risk we have to take to find out what it was. If we don't check it out, we could miss a very important event! Plus, we now have to check on the damage of Town Hall."
sigh"Well, if you say so."
Inside the crashed object
"Ooh... my head. Ow! That is going to leave a mark..." sigh "Alright, ooh, new voice..." Ahem. His voice was a mash between a grown man's voice and a teenager. Very unexpected indeed "Ah, still an equine by the looks of it. A bright orange coloured coat, not the best colour, but it will do. How about hair?" The pony pulled a lock of hair down to his eye level, examining it's colour. "Yellow, well I appear to be a mish-mash of colours. Bright Orange with Yellow hair? Hm, well... ooh..." He then looks into a mirror on the other side of the room. "It appears that I have a pair of wings and a horn..." While continuing his examination, the noise inside the room caught his attention. "Ah! I completely forgot! We crashed! How could I forget? Okay, let's see, what should I do first? Does the camera still work?" He then flips a few switches on the center column that had buttons and switches that resembled control panels. "...Yes! it does work! Hm, I seem to have landed vertically, which means I shouldn't have to worry about the engines phasing, agai-AGH!" The man felt a terrible pain coming from his chest, this was normal after regeneration, but it wasn't always pleasant. "Ah! I need help, yes, I need help, but who should help?" He then looked over to the doors and started to fumble towards them. "Need to get outside, yes. Need help. AH!" He felt another surge of pain throughout his body. "It never hurt this much before! AHH!" inhale, exhale, inhale exhale "Almost there." He got to the doors and put his hooves against them, and gave a push.

As Twilight and her friends were walking towards the crashed object, a conversation sparked that always would happen if something strange happened
"What in the hay is goin on Twi'?" Said the orange farm pony.
"Yeah! Is it aliens?! Is it an invasion?! If that's the case they have these to answer to!" Rainbow Dash pointed out her hooves and punched them through the air.
"I hope they like parties! I don't know why anyone WOULDN'T like parties, especially a PINKIE PARTY!" Pinkie Pie said in her always cheerful voice.
"Calm down everypony, we don't know what it is yet." Twilight said. "For all we know, it could have been one of those new 'helicopters' that's has just crashed. Then again, I don't think helicopters make those type of noises."
"Exactly! That's why we should be prepared to fight in case it's ali-"
"Rainbow! You and I both know that it is not aliens, even if it were, I highly doubt it." Applejack said.
"Yes, aliens do seem a little far fetched don't you think?" asked Rarity, the owner of Carousel Boutique.
"Yeah, but I'm still not letting my guard down."
sigh "Let's just find out what it is, and then figure out what to do from there. Does that sound like a good plan?" Twilight spoke up.
"Uhm, I agree with Twilight, that seems like the better plan..." Fluttershy said.
"Why of course darling, I was thinking the same thing." said Rarity.
"I reckon you're right." Applejack agreed.
"Oh, alright fine! But if we're attacked, I'm using brute force!"
"Alright, now after we find out what it is, we can-"
Twilight stopped dead in her tracks as her eyes settled upon the object in the center of the crash sight.
"It- It's..." The object read Police Public Call Box, "It's the... the Doc-"
Just as she started to say it, the doors burst open to reveal an Orange alicorn with a yellow mane and tail, and fell to the ground right in front of Twilight. He then struggled to his hooves and looked at Twilight.
"Oh th-this is rather unex-expected, hel-hello Twi-twilight!" And with that, he collapsed into Twilight's hooves and passed out.

Twilight's Castle

"Who is he? Why was he in the T.A.R.D.I.S? And most importantly, why is he an Alicorn?" Twilight had known The Doctor, she had traveled with him and seen the stars. She absolutely loved it. But now, this impostor was laying on her couch, in her castle. An impostor who fell out of the T.A.R.D.I.S, and knew her name.
"I don't know Twi', but whatever happened to this, 'Doctor' of yours, this stranger should know what it was that happened." Applejack said with full confidence, that the answers would come to them in due time. She knew the impostor would know what happened, and if he didn't, well, she didn't know that part yet. "We'll find out what happened."
Rainbow Dash was looking at the stranger with a hoof to her chin, she knew something was wrong, and she didn't like it. "I say we tie him up and interrogate em'!" She said with a sudden outburst. "He must know something about what happened! He might be a spy sent by Ahuizotl himself!"
"Hmm, he looks quite dashing and regal though, but I feel the need to make specialized clothing for him, even if he's a stranger." Rarity looked him over with sincere interest, and came to a conclusion. He sure is an eye catcher isn't he? Hehe. "I've never seen him before though. That's the problem. Most of royalty has been seen by everypony in Equestria, but I have never seen him with the other regals before..."
"Do you think he likes parties?! I need to throw a 'Welcome to Ponyville party! Or, better yet, if he's an Alien, I can thow him a 'Welcome to Equis Party!" gasp "I'll be back when the party is set up! Don't hurt him, okay Rainbow? Oh I know you won't! Hehe!" And with that, Pinkie was gone, and Rainbow was left dumbfounded.
Twilight was finishing putting a hot rag on the stranger's forehead and continued to examine him once more."Whoever he is, he needs some rest. He seemed to be in pain when he came out of the T.A.R.D.I.S. I wonder what happened? For that matter, what happened to the T.A.R.D.I.S? Ugh, so many questions all at once, but I think I should test out this one." With that, she took a deep breath, "Doctor?"
A sudden gasp filled the room and was gasping for air in panic. The stranger woke up at full attention as he heard his name. "Wha-what is it!?" *gasp* "Am I needed!? Did I miss anything important!?" The Doctor finally caught his breath from his sudden awakening. He looked around the room in astonishment. "Where... am I? A Crystal Room? Am I in the Crystal Empire again? I could have sworn I had landed someplace else. I remember seeing Twi-" The Doctor's eyes then found their way to the velvet mare in front of him. "Oh, hello Twilight. Fancy seeing you here."
"Uhm... hello? Doctor? Is... that you?"
"Yes, yes, it's me. Who else would it be?" I'd rather not think of the possibilities "What? You don't recognize me?" The Doctor pleaded.
"No, I don't. The Doctor I knew was brown with combed back spiked hair. You look nothing like him. I would say that you're an impostor, but I'm giving you the chance to prove yourself by asking a question." She replied.
"Alright... and I take it that it will be a question that only The Doctor would know about?"
Twilight then nodded and stomped her forehoof on the ground. "Yes. The question is, what happened on the day that The Doctor first arrived in Equestria?"
The Doctor then perked his ears up with a smirk, "Oh that's easy. I crashed into your library, called you many different variations of your name, the first on being 'Midnight Twinkle', and I remember you being very cross with me every time I messed it up. I then passed out and fell onto the floor, in which you dragged me up onto your couch..." How familiar "... woke me because of my two hearts, then I fell back asleep, and then you fell asleep in your bed. During the night, I repaired your library, made breakfast, left you a note warning you about the Weeping Angels, and then went back to sleep, or a small coma on your couch. When you were eating the breakfast, Pinkie Pie came in and questioned why I was sleeping. When you encountered the Weeping Angels, Pinkie knew what to do, even though she didn't read the letter..." Oddly enough "... And then you, Spike, and Pinkie were cornered against the couch and then, you woke me up because you needed my help. Then for the rest of the day we worked up a plan and stopped the Angels."
Twilight was then left dumbfounded for a solid 2 minutes, processing what had just happened. Her head was reeling, and her mind was blown. Nopony else could possibly remember it in that much detail. Not even she remembered it that well.
"How- wait- what- huh!?" You really are The Doctor!"
"The one and only!"
Twilight then looked over him with complete interest and curiosity. She was surprised that this was The Doctor. She still had many questions left unanswered, and decided that she should ask one.
"Doctor? What happened?"
The Doctor was confused by this question. "What do you mean Twilight?"
"Why do you look different, and how did it happen?"
"Oh, right, yes. That. Uh, well first off, for why I look different, have I never told you about regeneration?"
Twilight then shook her head no.
He then went on to explain to her what regeneration was. "Ah, well regeneration is sort of a way of.... cheating death. I don't die, but whatever I was before, is changed in the process. I get a new face and personality, but the goals I set out to do, stay the same. I'm still the Doctor because of that. I still help people. But since my regeneration was recent, I don't know what kind of pony I am. I don't know what I like to eat, what my fashion style is, how I deal with danger, whether I like parties or not, hehe, and other things like that. You get the jist?"
"Kind of, but what made you regenerate?" Twilight asked.
"Hmm... You know what? I don't remember." He answered.
sigh "Alright."
"Darling, did I ever say, you look very regal with your new appearance." Rarity spoke up.
"Regal? What makes my look regal?" He then looked over his body once more, but couldn't find anything that made him look 'regal'.
Rarity then pointed out his wings and horn with a slight smirk on her face. "You're an Alicorn darling. The only Alicorns in Equestria are ones of royalty and grace!"
"Is that so. Hmm... Uhm, what is she doing?" He then pointed to what was behind Twilight that was catching his attention.
Twilight and Rarity turned to find Rainbow Dash behind a chair with rope in her hooves.
"Do we need to use these?" Rainbow asked.
"NO" The three shouted to the cyan mare.
