Your protagonist can actively investigate one thing at a time. As the reader, it's up to you to solve this mystery. On the other hand, you, as in who you are in the story, isn't incompetent. Your character can find hints and clues, or outright solve puzzles if they're consciously thinking about the right thing at the time. The thing you choose to actively investigate is decided by the readers. State at the end of your comment that you want to actively investigate [X], with [X] being whatever you want. Whichever thing has the most readers trying to actively investigate it is what you'll be keeping an eye out for the next chapter.
Whenever you comment making an educated guess on something in the area around you, or something that's puzzling, your character will have that opinion or guess in the next chapter. If there are conflicting opinions or guesses, your character will investigate both possibilities.
This will also change how your character examines the room, subtle things you may have missed the first time might be more obvious depending on your priorities. Don't worry, there is no time limit on solving this mystery. Your character doesn't need sleep, food, or water. Nothing will change unless you interact with it. On that note, You have unlimited inventory space, so don't worry about carrying too much on you.
Bad ends can and will happen, but will not end the story. You will simply be sent back to the end of the last chapter. So don't feel the need to be too paranoid or cautious. On a similar note, I'm certain that you, the reader, are an absolutely charming individual, but you, the character, might not be completely sane. Try not to let that concern you too much, except for when it definitely should.
On one last note, I will state when I'm not longer accepting comments as input for the next chapter. (Which is me basically saying I'm writing the next chapter.) Please make sure to refresh the page and read the comments before posting. You, you, and yourself are all a team, and as long as you all show kindness to each other, say what you honestly think in a productive manner, are generous with your comments, are loyal to the rules, have a sense of humor at all times, and keep in mind that you're all working together, I'm certain it's a winning team.

Twilight ascends.
Starlight Glimmer joins the story, 10 years have passed since then.
Twilight starts acting really irrational, Starlight Glimmer is worried.
Starlight Glimmer contacts Celestia.
Celestia and Luna are concered, Luna comes to make sure she's okay.
Luna goes nuts and full Nightmare Moon.
Twilight stops her, almost kills her, Celestia arrives and tries to help.
Celestia locks away Twilight and Luna inside books, starts investigating.
Celestia starts going crazy, warns Cadence that ponies are going nuts.
Cadence asks Discord to try and help because he's not a pony.
Discord gets really ill, locks Celestia in a book.
Cadence shows up, with the Elements of Harmony (both ponies and jewels.)
Cadence seals Discord in the medical area.
She notices having the elements near Discord helps stop him from getting sicker.
Cadence starts to go nuts, kicks the elements of harmony out of the castle, makes an enchantment sealing off the castle.
She tries injecting an experimental cure in everyone, the virus freaks out but is strong enough to make it's own being.
Cadence fights it, is about to lose, and gets trapped in a book by the virus, but injects the virus with the cure during the fight.
The virus goes nuts trashing the castle for the next 24 hours while in extreme pain.
Wakes up with no memory of what's going on, completely calm.
