The Pregnant Commander

Sunlight hit's Twilight's face causing her to groan as she woke up in her bed. It took her nearly a year but she manage to be able to sleep in her old bed. When she first got back she physically couldn't sleep above ground. Normally she would be up earlier but things haven't been normal lately. The biggest sign was the being next to her. Chrysalis, Queen of the Changelings, Major and second in command of the Equestrian Defense Force, and now her lover. She never thought she ever have that since her return but she does. She extended her fore hoof in hand mode and touched the Changeling Queen. Her chitin was smooth but firm on her fingers. Even months after her ascension she was still getting use to having feeling in her hooves again. She just spent nearly fifty years without the sense of touch and now can do so again. She even has to deal with pain to an extent. She was now hungry so giving the sleeping major a kiss on the forehead, that is what lovers do right? She read that somewhere, anyway after doing that she went to the shower to wake up and clean up. Thankfully her cybernetics were water proof and she washed her body in biped mode. Washing she notices the scars on her body. A few were from her time fighting the Federal Army with the People's Free Democratic Republic, The most visible scars were the cybernetics themselves. However most of the scars on her living body were from Demanil Labs. What they did there makes even Sombra's action pale in comparison. Her ascension faded the scars a bit but they were still there.
After her shower she headed downstairs and into the kitchen. Spike was already there making breakfast.
“Hey Twilight, enjoy your run?”
“Haven't taken it yet Spike. I just woke up.”
“You okay Twilight?”
“Yeah just had a late night with Queeny and I bet this baby is going to be a factor.”
“Ooooohhhhh! Well breakfast is almost ready so have a seat.” Twilight did as asked and took a seat. Spike had predicted where she would sit and had a newspaper there waiting for her. As much as she had progress technology since her return she still liked the occasional old thing and a news paper is one of them. The headline made her chuckle. It showed a picture of Luna fleeing her sister with a cake in her magic. The headline stated.
Princess Luna Enforces Diet
'Princess Luna helps Princess Celestia in enforcing Celestia's in prompt to diet. The day before we learned that Celestia has declared a cake diet for the next seven days and anypony has to refuse to give her any cake. Why Princess Celestia has started this diet is unknown. This author's opinion she was the image of mare beauty.'
Twilight smirked at the article. Her revenge prank was working so well but she still had to get Luna though, well she had time to come up with something. She read more of the paper as Spike slid her a eggs and bacon breakfast.
“Thank you Spike.” She says without taking her eyes off the paper and uses her magic to get the food and eat it. Her good mood ended quickly and she growled and burned the paper to ash.
“What's wrong love?” Queeny asks as she walked into the kitchen. They quickly took their places with Queeny getting a small portion since she already fed last night.
“The papers are still wondering who the father of my child is! YOU ARE THE ONLY ONE I HAVE ANY RELATIONS WITH IN THAT AREA! HOW STUPID CAN THEY BE!?”
“Remember Tia had no clue I had replaced Cadenza and when you poked holes in my plan she completely missed it. I know you recruited me for my planning but honestly I made stupid mistakes that didn't cost me because Tia was even more stupid.”
“You have a point there.” She sighed again. “Anyway, Spike what's on the agenda for today?” She asked. Spike took out a notebook.
“Well after your morning run you have a meeting with an architect Princess Cadance sent over for the new castle. Then various meetings with the local officials.”
“Cancel the local meetings. I have a more important meeting to go to today." She got up from the table and did some stretches before putting on her sunglasses and leave the library for her morning jog.
She barely got started when a group of changelings arrived. And ran besides or behind her. “Decided to join me again I see.” She commented.
“Yes my Queen.” Twilight frowned at that.
“Can't get you to stop can I?”
“No my Queen, you and your child are important to the hive.”
“Well fine but don't call me your queen!”
“Yes my Queen.” That caused Twilight to pause a second.
“But you just called me queen.”
“Yes my Queen.”
“But I just told you not to.”
“Yes my Queen.”
“So stop calling me queen!”
“Yes my Queen.”
“But.....GGGAAAAAAAAHHHH!” It became too much and Twilight went full bore for a few minutes. When she got to Sweet Apple Acres to pause for a bit. She noticed the current generation of the Apple family already out harvesting apples. Applebloom likely cooking in the house just like her Granny Smith and Applejack before her. She watched Candy Apple buck a tree. The mare had Applejack's fur color but Pinkie's mane colors proving that the Pies and the Apples were connected. Her sister Apple Jewel runs the local Boutique while Mystique Belle ran the franchise overall.
The changelings had just come to where she sat panting from their jog.
“Ah good you arrived.” She smiled evilly. “Just in time for me to take off again. Come on slow pokes!” She walked past them and she heard the drones groan causing her to smile more. Till they replied.
“Yes my Queen.”

After her jog and leaving the exhausted drones panting in front of her library. The smile she had her face turned into a frown. In months it won't be hers anymore. The place wasn't big enough for a family that she, Spike, Queeny, and their unborn child will become. So like her counterpart she met decades ago she was to have a castle of Friendship.
“Hey Twilight, how was your jog?” Spike asked from the main room of the library.
“Good Spike, so is the architect here?” Twilight asked him.
“Yup she's down in your office.” Twilight nodded and headed down. When she found the huge cavern under the tree of Golden Oaks she made it her lab. Then after her first inter dimensional trip she couldn't stand labs any more. So she converted the lab into a office/workshop.
Entering the office area she saw a crystal pony mare with yellow fur and pink mane. She was almost a doppelganger to Fluttershy. She got up and bowed.
“Princess.” Twilight frowned a bit at that title.
“Rise, I prefer Commander for a title.” The mare did so and Twilight assumed her biped mode and sat down behind her desk. “Now Cadence sent you to me so let's see what you came up with for my castle.”
“Yes, Pr..Commander, well Princess Cadence has talked about how much you love this place so I tried to incorporate it into my design.” The mare hooved over a folder and Twilight took it and opened it. She stared at the picture of the mare's concept and had to chuckle a bit. THE ODDS. The mare perked up when she heard the chuckle assuming her design was going to be the one.
“Well it was nice of you try to incorporate the tree however there is a critical flaw in your design.” The mare wilted a bit and Twilight continued. “Yes making the castle like a treehouse was inventive and you solved the main structural flaw in a tree like support. However your flaw is the material. Making it all out of crystal was your mistake. It clashes with the rest of the town. Hell the funny thing you made it exactly like the castle my counterpart had in the dimension I visited decades ago and trust me it's an eye sore in the town. And the Ponyville in that world was not destroyed by there Tirek. Their Twilight had it and it completely didn't match with the rest of the town. I wonder if their Rarity fainted when she first saw it. So I'm rejecting this design, thank you for your time.” The mare collected her folder and was about to leave when Twilight added. “Use that design for a an amusement park in the Empire. It would fit perfectly tell Cadence I suggested it.”
“Thank you your highness.” The mare bowed and left. Twilight sat there for a bit enjoying the solitude for a bit.
“At least she didn't say my queen.”

Nearly an hour later Twilight again left the library. She didn't have any changelings waiting for her again. Instead she saw her bots.
“Good afternoon Commander!” They said in unison. Twilight smirked at them and started walking and the bots instinctively follow.
“How was your patrol?” She asked them.
“Wonderful Commander! I had the Everfree patrol and a Bugbear tried to attack Ponyville. It's bullet ridden corpse is now a buffet for the creatures of the Everfree!” Luna reported with such joy.
“You take too much joy in violence sister.” Celestia scolded her robotic sister.
“Like you haven't enjoyed shooting things. I remember you chasing that noble three weeks ago peppering him with training rounds.”
“At least I don't yell out taunts while I am doing my duty. 'Feel the taste of rubber targets!' I believe you said that one time.”
“Just because I enjoy my work sister. Really you should loosen up.” Twilight just chuckled at the banter between the two bots.
'Note to self work on a new bot to see if said bot would copy the personality of the pony it's named after.' It was really odd for her that the bots have personalities so similar to their namesakes. They showed these traits even before she returned to her Equestria and it has shown more and more as the decades past. It's the one thing she hasn't thought of research till now. Well that can wait a bit more. Her plate is rather full right now.
“So Commander what is our destination today?” Celestia asked.
“A meeting with some close friends.” The bots beep an affirmative.

Twilight reached her destination and looked at the bots.
“You know the routine.”
“Yes, no one is to enter while you are there.” The bots said in unison. Twilight nodded in approval and headed inside.
She walked a bit before she reached her friends. She sat down, took her sunglasses off as well as her beret and look at her friends with a softness in her eyes that almost never seen.
“Hello girls, I know I'm early but this news couldn't wait.” She said before the among the most hallow of grounds for her.
THE GRAVES OF HER FRIENDS.
When Applejack said she and the others were practically family she meant it. Part of the graveyard dedicated the Apple clan had been reserved for them. Applejack's was on the end of her friends next to the graves of her brother, parents, and Granny Smith. Her's was a simple tombstone with her name, cutie mark, and the dates of her birth and death. Next to her's was Dash's. It's funny, in life Applejack and Dash were friendly rivals constantly challenging each other in dares. However it was in death she battle against Rarity for the flashiest tombstone. Dash's was made to look like a cloud that had her mark, the logo of the Wonderbolts, and her Element's mark on it with her name in a prism of colors. Rarity's was a symbol of her life. Made of marble with gold, purple, and blue and always shimmered in the sunlight. Pinkie's was riot of color and made as little sense as the mare herself did. Fluttershy's was as simple as Applejack's but she noticed a bouquet of roses in front of her grave. It seems that Discord has visited recently.
“Well the reason I'm early is that becoming an alicorn had an unexpected side affect. I'm pregnant with Queeny's kid. Yeah I bet your shocked, I am to. Turns out alicorn's and Changeling Queen are genetically compatible and the magic of Love made it all possible. You know it's funny. I have been to several different universes, been tortured, have cybernetics implanted in my body, raised an army, and even met another version of my self. You think I be prepared for anything but I wasn't prepared for this. I wish you girls were still here. I know you Pinkie will be getting a Baby party. Applejack, you will likely be carving a crib for the baby. Rarity, you will likely get started on blankets and clothes for the baby. Dash, you'd be itching to teach the baby to fly and be as awesome as you. Fluttershy, you just be happy for me. But for me, I'm scared. I'm scared for my baby. I never told you when you were alive but I'm a monster now. The Twilight you knew never really returned. She was killed in those labs and gave birth to me. I did my best to hide that side from you. I couldn't bear losing your friendship. That is the reason why I fear for my child. I fear they will get the monster and I will have to kill them to keep the world safe. I don't want that. Queeny feels that I'm worrying over nothing but I don't know.” Twilight started crying. “I'm so unprepared for this and I really wish you girls were here still. I just need to here your voices or even just a hug. I was actually looking forward to my end for it meant I could see you all again.” She looked at the empty space between Rarity and Fluttershy. That was meant for her grave. She then look at her wings and signed. “Well it looks like that is never going to happen. The EDF is my to command for all eternity now. I will never get to see you all again.” She got up and walked to the tombstones and kissed each of them. “All come by the usual time next time. Rest well my dearest friends.” She started to walk away when she felt a sensation. Like a pony was hugging her. She smiled and whispered. “Thanks Pinkie.” She put her sunglasses and beret back on. Twilight Sparkle was gone and the COMMANDER was back as she left the graveyard.

The mare that proposed the castle was walking away from Ponyville proper. After looking around and seeing nopony she shed her disguise and revealed her true identity. Princess Cadence frowned and looked at the folder.
“Darn it. I was sure she go for this and I would get to be close and she her and Chrysalis and observe their budding relationship. I have waited forty years for them to admit their love and she will not be denied witnessing it grow. I'm not the Alicorn of Love for nothing!” With that she began planning her next attempt to get close to Twilight and Chrysalis.
