Section 1: Chapter 1: The Virus Is In Equestria
...Only I know the code..."
The wet sound of meat being smashed and crushed. A blur of images. Daylight. Panicked shouts and the thud of boots, almost drowned out by wailing alarms.
"All hands on deck! All hands on deck! Intruder alert!"
A monster, easily twenty feet tall, squaring off against a black shelled humanoid creature. The roar of planes and the sharp crack of firearms filled the air, followed by the dull thump of bullets cracking into flesh.
"...All available support to Citadel..."
The roar of engines and great rolling explosions. The screams of a beast in pain, and the dull slurping sound of something burrowing through flesh.
"...Father Device has been activated..."
A panicked rush, the rough feeling of ropes, the noise and lift of something heavy moving though the air.
...Speed...
...Noise...
...Light...
...Heat...
...
PAIN!!!
PAINPAINPAINPAINPAINPAINPAINPAINPAINPAINPAINPAINPAINPAINPAINPAINPAINPAIN!

Sgt.Silver Star was not in a good mood. Ever since reports of an unknown creature inhabiting the Everfree forest, Princess Celestia had sent him and his squad to look for it. They weren’t to leave until they found it, or proved that it did not exist. So he and his squad have been in this forest for over a week now.
One of the members of his squad joked around about finding a mythical creature in this forest, maybe a human. He dismissed that possibility as impossible, humans are just myths. They have never existed, and if they had, they were extinct now.
Currently they where resting at their camp site, but soon stopped when they heard a sound to the north.
"Anypony else here that?" One of guards asked.
"Yeah." Another guard replied replied.
As he said that statement, a red and black tentacle shot out of the woods and stabbed one of the guards through the chest. It then started to drag him into the direction where it was coming from as he screamed in pain.
"It’s here!" Silver Star yelled.
As Silver Star said that, everypony grabbed their weapons; crossbows, spears and swords.
As the unicorn guards charged spells, the other guards used the weapons they grabbed to damage it.
The weapons remained unnoticed to the creature, along with the fact that it was being hurt. The unicorns fired spell after spell, which did damage, but not enough to slow it down.
As the creature began to somehow consume the guards, the wounds on it seemed to disappear as well...
2 minutes later...
Sgt.Silver Star was terrified, the creature had eaten his entire squad, and he was the last one left. As the creature moved toward him he kept a sturdy face. If he was going to die, he was going to die strong, with honor. As the creature began to pull him in he felt his insides burning, but did not scream in pain like his comrades.
To him it would feel like 3 seconds, to Alex it would feel like an eternity.
Sgt.Silver Star died.
He had already rebuilt his shape, adopting the usual six foot two human form. Pale skin, blue eyes, an unbuttoned, flared, collared shirt and a grey, stained sweatshirt. Over this was his favorite jacket, with a red tribal design on the back.
Dirt scraped under his faux leather shoes, and Alex stared at the sky as he looked at the memories that he took from the guards. To his disgust, he had a starring role in the most recent.
Taking their lives had left Alex with an encyclopedia of knowledge, all about the land of Equestria. Alex still marveled at how the consumption of his victims left him with all of their accumulated memories. It was always useful.
Looking at the most recent memories, Alex came to a decision. If he was going to survive here, he needed to hide and recover his strength. Ponyville was best for that.
The guards were worthless as a disguise, he would need to find a new one.
Alex got down on his hands and knees, stretching in preparation for the shape shifting to come. Creating a new disguise that held up under suspicion when he had only the form of one pony to work on was going to be hard, phenomenally so.
And so, with a wet slurping noise, Alex compressed his form and became one of the guards.
His form was way too unpleasant. Alex weighed in at almost three tons, and all of the guards are far too small for that. Alex felt a terrible cramping pain all over his body as he sat there as a pony.
He needed size.
One of the guards had seen an Earth Pony nearly twice the size of any other once upon a time. Alex did not like the idea of switching to another species so soon, but the idea of size still compelled him, and there were ways around his problem. So he flexed, and the 'guard' grew nearly one foot, just an inch shorter than the large red pony with the apple cutie mark.
A few small changes in the facial structure and dimensions of the 'guard's' skeleton, and no pony would think that Alex was the same pony who went missing in Everfree; the hips and shoulders widened, the snout became slightly thicker and lower, the eyes came a few millimeters together, the horn disappeared and wings grew on his back.
Looking in a nearby puddle, Alex was satisfied with his work. He now looked like an unusually large and bulky pegasus stallion, and he wasn’t too bad on the eyes, according to the memories.
Now for the colour of his fur; Alex decided on a dark grey colour, with a long black mane and tail. But that was not that practical, was it? Alex remembered the many different ponies guards had seen. Pink hair, blue hair, purple hair, red, orange, blue, green; colour after colour after colour.
Alex would stand out, and that was unacceptable for him. So Alex switched the baby blue of his fur for light brown, with a warm chestnut mane and tail, making his hair slightly shorter by a few centimeters.
And finally, the Cutie Mark...
Alex knew six different languages, and could speak them all fluently. He had sixteen degrees in twelve fields of science. Not sixteen degrees over twelve fields, sixteen degrees for each one; not to mention certificates, masters, doctorates, and basic experience.
Biology, radiology, mechanics, you name it, he knew it.
He was an expert marksman, he was one of the best drivers; an expert in the operation of armoured vehicles, and was one of the best helicopter pilots as well. He had extreme athletic ability, and could sing surprisingly well for a genetic abomination.
“So what is my ‘cutie mark’ going to be...?” Alex mused “What is Alex good at? Not the composite Alex, but the proper Alex? Biology...”
Alex looked though his stolen memories for anything relating to biology in Equestria.
“Earth ponies... Earth ponies had a magical connection to the land, pegasi did not.” Alex smiled a bit too wide than what was normal for a pony, “But there are exceptions...”
Alex could make his plan work; and so, mind made up, Alex set out to make his new, fake Cutie Mark that was coming into view on each of his flanks: A strand of DNA, because he is a genetic abomination capable of mutating DNA as if it was a toy.
He could make this work.

Section 1: Chapter 2: Summing Up The Mane 6
As Alex was walking toward Ponyville he was thinking about what his next course of action should be, a thought occured to him.
Should he have clothes?
While clothes were more made for style, he still thought about having a jacket and hoodie like he does for his human form.
He looked around making sure that no one was watching, after determining that it was safe, the fore part of his body began to become covered in red and black tentacles.
When the tentacles were gone, then Alex had a black jacket with a tribal sign on the back and a hoodie.
Thinking it was good to keep on, he continued along the path to Ponyville.
The town was in view while Alex thought about his next course of action.
He stopped when he saw what looked like a house biult into a tree, jump high into the air, then fall back down.
This confused Alex and he decided to pick up the pace to where he thought the house landed...
Alex arrived to the house, and surprisingly, it was as if nothing happened.
He was about to question it further when he noticed 6 ponys and a dragon were walking out the front door.
'The mane 6' he thought.
The gaurds he consumed were trained to know the 6 just by giving one look.
"I hate purple" he muttered to himself as he looked over the one named Twilight.
He called back to the memories he got from the gaurds.
He noticed memories from humans he did not remember consuming, he will have to look through those later.
Twilight Sparkle, Element of magic, Student to Princess Celestia, The smartest unicorn of a generation, has a scientific curiosity that is hard to overcome, Very paranoid about the possibility of failing Celestia, Habit of worrying about worst case scenarios and currently most magically gifted unicorn in Equestria.
'She is third on the list of dangers' Alex thought.
Rainbow Dash, Element of loyalty, Loyalty to friends and Celestia that is hard to break, Jumps to conclusions, Fan of the wonderbolts, Very attached to her wings, Only pony currently capable of performing a sonic rainboom and incredibly impatient.
'She should not be a big problem' He thought.
Fluttershy, Element of kindess, Capable of communication with animals, Very shy, Does not enjoy the spotlite and is incredible with animals.
At first, Alex thought Fluttershy was a joke, but as he looked into her eyes he brought her up to number 4 on the list of dangers.
'Beware the quiet ones' he thought to himself.
Rarity, Element of generosity, Can tell the difference between fake gems and real gems, Good sense of fasion and a tailor.
'She will most likely make a fashion statement about my jacket' he thought
Pinkie Pie, Element of laughter, Has a 'crazy' alter ego only brought out when feeling sad, Is capable of laughing and almost anything, Has a sixth sense known as 'pinkie sense' and enjoys to throw partys.
'If these memories are correct, she will throw me a party when she first sees me' he thought.
Applejack, Element of honesty, Lives on a farm known as Sweet Apple Acres, Very bad at telling lies, Very good at knowing if others are telling lies, used to physical labor and good with a laso.
'I will need to tell a lot of half lies to get out of her questions' he thought.

Section 1: Chapter 3: Catching Up On The Times
Alex Mercer decided to find a place to look through the extra memories he had.
As he walked, he thought about the 6 elements. What where they?
He assumed that they were sentiant, given how they knew what to target and how to stop it and and how to undo anything it may have done to the world. They were somthing to deal with later.
He thought the alley he was in was a good enough place to look through the memories.
Alex then felt the familiar feeling of having a migraine as his eyes were no longer in use while his mind was searching itself.
A man walked into a bar and sat down with his buddy at a table.
"Hey man, glad you could make it." His buddy said.
"Yeah, all these new foals really get on my nerves on how to try to convince you to convert."
"Yeah, why do think you that is anyways?" His buddy asked him.
"Maybe their princess is trying to convert all of humanity or something."
"Maybe, but if that is her plan, it very well would work, most country's military have been low and estimated population for humans is around .5 billion. His buddy said.
"yeah..." He said to his buddy.
"What the hell is he talking about." Alex thought aloud
"You are the last human you know that?" A voice Alex reconized said.
"Yeah" The human replied. 'Strange' Alex though, 'Where do I remember that voice?'
"I have a conversion potion right here if you want to, even though what you have told me changed my view, what's done is done." Celestia said
"I am aware of that, but I would rather roam the remnants of human civilization for the rest of my days." The human replied.
'I swear I know that voice.' Alex thought.
Well then, I will be off. Just know that humans will be remembered Dana." Celestia said as she flew off.
'WHAT!?' Alex screamed to himself
"If only Alex was here." The human known as Dana said to herself.
As Alex opened his eyes to the same alley he was in before, he had such rage he could barely hold it in.
"That princess is going to get a visit from me." Alex thought aloud
"And she is not going to be leaving after the visit" Alex said in barely controlled rage...

Section 1: Past Chapter 1: The Begining Of War
Royal Palace, Canterlot, Equestria, POV: Princess Celestia, 1,021 years ago
The situation was spiraling out of control at a rapid pace.
First the newfoals were starting to have side affects from their past life as a human.
The palace research staff that created the original ponification serum said that their brains were starting to reject things the potion gave them: their bodys, the fake memories and their behavour.
This was causing all the newfoals to start having pain from all around their body due to their brain rejecting it.
It was also causing them to remember their life as a human and how they acted during that time, and because of that, it is causing the third problem.
With regaining past memories the newfoals were starting to be more human like, and more resembling their past personality and also more resistant to any native equestrian that tried to convince them of somthing.
AND to top it all off was the fact the the remaining 1 billion humans were raging war on Equestria.
The fact that only 500,000 of the Equestrian population was native and that the 6 billion new foals were useless in combat, the humans had a massive advantage in this war.
Already they destroyed any Equestrian outposts outside the barrier and from what scouts told her, they where rebuilding some cities.
Making things worse is that Luna was starting to think what they where doing to humanity was wrong.
And with research staff unable to cure the newfoals it seemed humanity might win this war...

Section 1: Past Chapter 1: The Begining Of War
Section 1: Chapter 4: Starting A Outbreak
'Calm down, Alex.' He told himself.
'I am going to blow my cover if I let my rage get control.' He continued to tell himself.
While the fact that Celestia destroyed the human race angered him, he also realized that to have these memories, he must have consumed Dana.
That thought made him feel like an ass. He consumed his own sister.
"Well, lets look at these pony memories." He thought aloud.
"Honey I am going to distract it, When I do, run." A peguases stallion with brown fur said.
"But what about our foal? She is going to need a father." The mare Alex was looking through.
"She is going to need a mother too. Either way, it's better to have 1 parent then 0." The stallion said.
"I love you." The mare said as she ran off carrying a filly with cyan blue fur and a rainbow mane.
As She ran off, she heard a loud scream signalling that the stallion died.
'I consumed Rainbow Dash's parents? That could be useful leverage if the need arises.' Alex thought with a grin.
He then heard a noise. He looked up to see 3 cariages of royal gaurds on their way to the forest.
'Probably looking for those gaurds I consumed.' He thought.
He then remembered something, something he thought after he consumed Elizabeth Greene. If she was the hive mind of the virus, and Alex consumed her, then would that make him the new hive mind?
To find out, Alex took a detailed look at her memories.
It showed him that she was able to mutate the virus at will to do otherwise impossbile things. She could change DNA to make the infected creatures known as hunters.
How she started the first few hives and how she was able to spread the 'infestation', make eggs for hunters and most importantly, how the virus effects a host.
There were a few ways to use a host, have them turn into the infected creatures that roamed the streets, to be able to see and hear conversations through them, as well as convince them to do things they otherwise would not do.
'I guess I am the hive mind.' he thought.
If Alex started an outbreak in Manehatten, Celestia would have to send many royal gaurds to the city, leaving the palace open for infiltration. And a better chance to kill Celestia without being detected.
'Well, off to Manehatten then.' Alex thought as he took flight to the inronically named city.
Everfree Forest, POV: First Lieutenant, Emerald Haze
It was disturbing to say the least.
When they arived the ground was covered in enough blood to paint a room red.
The one gaurd they found who survived was traumatized and could not give any useful information about the creature.
Using a viewing spell, what they saw made some gaurds in his platoon visably gulp.
The creature that was a mass of tentacles slautered the gaurds. After they shifted into a creature the viewing spell could not make out. The only thing they could make out was that it was bipedal.
After that it shifted into one of the gaurds it 'ate' then made changes to it's body to look like a civie.
That would make the job of finding it a lot harder.
He sent all of this information to Princess Celestia and waited for further orders.
Emerald Haze hoped that the creature could not have gotten far...
Manehatten, Equestria, POV: Alex Mercer
'Ok this cannot be a coincidence.' Alex thought to himself.
Not only was this city named after Manhatten, but it was ALSO on a island just off the coast!
But even more interesting is that the train station here was named Penn station.
THAT made him feel like the guy he was back in Manhatten when he released the virus on humanity.
'Well, let's get this over with.' he thought as he walked into the station.
He saw around 120 ponys in the station.
'That should be enough to start an outbreak.' he thought.
He began to build the virus into his chest as a small bit of it leaked out as a red mist. As he reached critical mass he realeased the virus from his chest exploding in a red mist spreading thoughout the station.
He then looked around at the damage.
All the ponys in the station were already beginning to transform into the creatures he knew and red substance known as infestation was attaching itself onto the walls.
As the ponys finished the transformation, he then felt a new presence in his mind.
He tapped into that and he noticed that these were all the infected ponys in the station he felt.
He could see what they were seeing as they began walking outside to infect more ponys.
He tried to send a mental command to the ones that where lingering to also go outside. To his surprise they followed his command and went ouside.
While Alex could feel no intelligence in the minds of those infected ponys, he did get a large influx of memories from the infected.
'Well, I guess my work here is done.' Alex thought as he ran outside.
When he got outside, he saw the few royal guards stationed here at Manehatten being overun by nearly 200 infected.
'They already infected that many?' Alex thought to himself.
He decided to not have any more infected corpses rise up after infection. He needed to spring infected creatures of the royal palace gaurds at the right moment.
He then noticed one of the guards heading toward the bridge connecting the city to the mainland.
"Princess Celestia must be told of this!" The guard yelled as he ran.
He could not let Celestia find out this early about the infected creature the virus creates.
So he ran after the guard.
He ran after the guard that was already at the bridge and crossing.
Alex jumped into the air and brought out his hammer fists, as he then decended at the gaurd who was in the center of the bridge.
When Alex connected with the gaurd, the force of Alex's hammer fists caused the apparently weak bridge to collapse.
Alex immediately jumped back onto the island. Alex and water do not mix well.
After, he commanded the infected to decompose into pools of blood. Let those who were unknowingly infected spread the virus for him.
And since most of the ponys here would not dare try using the train after what he did, Alex had a license to do what ever he wanted.
Time to consume...
Alex shifted into his human form and jumped onto one of the smaller buildings of the city, then continued to do this until he had a vantage point over a large crowd of civilians.
To be able to get the most biomass from the crowd, he would need to use 'the devastator'.
While it is normally used to destory groups of tanks and super soldiers, it can be used to consume large crowds of enemies. But using it when critical mass is not achieved can be risky, because he had to sacrifise a lot of biomass to create the consuming tentacles that will be flying through the air.
"Well, let's hope this works." He said to himself.
He jumped down while gathering up most of his biomass into his arms, chest and back.
When he landed, he exploded with tentacles that impaled all but one of the civilians.
The impaled civilians all seemed to have small tentacles moving around on their body's as the large ones than pulled them toward Alex.
They then sped up as the only surviving one was running.
As all of the impaled ponys finished being consumed, Alex looked at the fleeing one who turned turned into a changling.
The changling heard this and flew away as fast as he could go, for Alex, paint could dry faster.
Alex changed his arm into the whipfist and exteneded his arm to catch the changling.
The whip went around it's neck and when it had a good hold, it retracted as it's capture was struggling to get away.
Unkown Location, Changling Hive, POV: Queen Of The Changlings, Chrysalis.
Chrysalis was watching this... Creature hold her subject in it's foreleg.
She heard the thoughts go through the captive changling as it stared into the darkness where there should be eyes.
'Please let me go, please let me go, please let me go...' the changling said in it's thoughts.
Unfortunately, she could not help her subject escape this creature.
She decided to take a good look at the creature though the changling's eyes.
The creature was bipedal, had no fur, had tanish skin and wore a jacket with a small part of leather over the head that made seeing the creatures eyes impossible.
Then the creature did something unexpected.
The creature threw the changling up then used its forleg to pull the changling down to the ground with a loud crack as the impact cracked the chitin armor of the changling.
It's forleg then brought the almost dead changling a bit closer as a tentacle came out of it's side then stabbed the changling.
Then she felt the changlings mind being brought inside the other creatures mind, merging the two.
She then felt the creature enter the hive mind through the changling it just 'consumed'.
While the creature looked, she felt the chanlings mind still screeming in pain from being trapped inside the creatures mind.
After the creature was done looking, Chrysalis felt the creature cut its self off from the hive.
'Well, not sending anymore infiltrators to Manehatten then.' She thought to herself...
Equestria, Manehatten, POV: Alex Mercer.
'So changlings are part of a hivemind like me, fascinating.' Alex thought.
Alex's thinking was interutped by the radio he built into his mind. He picked up a distress signal from one of the skyscrapers, specifically, the one in the center of the city.
'City hall, well I better stop it, dont want gaurds coming to 'save; the day too early now do we.' Alex thought.
The reason Alex had a a radio intergrated into his mind, is that when disguised as blackwatch soldiers or marines, they would be suspicious of someone who was not using their radio when they clearly had one. It also helped for pin pointing where soldiers calling in strke teams were so he could kill them before they finished the request.
Alex crouched as he brought biomass to his legs to make the jump.
When he jumped, he jumped high and could see the building the signal was coming from.
He took on his pony form so the population was not aware of his presence, he did not want any of the ponys to know that the outbreak was not an accident...

Hello, as sorry as I am for not working on this story for a while, I am now rewriting it here
I am doing this because I feel that this could be a lot better if I take everything a bit slower and spend some more time with charecter devopment and world building. Along with some nice gore action here and there.
So go fav that, because as soon as I publish it I am deleating this story.

In the streets of Manehatten, a large group of gaurds where looking for any signs of life. The buildings were falling apart and the road was covered in debris.
One of the gaurds trying to lift up a large piece of ruble heard a scream and sounds of struggling behind him.
He turned around to see all of his comrades where dead with unholy abominations of nature standing on top of them. As he stood their shocked, a pony came up behind him and plunged a massive blade through his chest puncturing his lung.
The blade was sticking out of his chest when he looked down at it. The blade was pulled out of his chest.
The guard then fell to the ground struggling to breathe.
As his vision faded, he saw the pony walking away had a black hoodie...
"Well, we finally got authorization to use these." A pony known as Emerald Haze said to all the soldiers in the room.
He takes the lid off one of the boxes. Inside, it is full of items not used often in the Equestrian military...
"Time to even up the body count." He said...
Play this music.
A gaurd looking down on the army of abominations...
BANG!
A small metal item impaled itself on one of the creatures advancing on his location.
The other soldiers with him also used the items found in the crates earlier.
Some of the guards down below used more close range and rapid fire weapons while others readied a cannon.
The bodies down below were piling up as the seargent yelled to those manning the cannon.
"FIRE!"
BANG!
A large ball of metal landed in a cluster of the unholy enemies that were advancing.
Meanwhile, buildings filled with guards armed with the same weapons opened fire on the horde all over Manehatten, fighting back the 'zombie' threat.
One of the encampments met a much larger creature.
It picked up a 'zombie' and took a bite out of it's back.
It was then covered in red tentacles. When they retracted, it seemed to have healed all the damage the guards were doing to it.
"FIRE!"
BANG!
A large metal ball slammed into the creature causing it to stand on 2 legs and it used it's forlegs to cover up the wound that was gushing blood.
A unicorn guard then fired an offensive spell at the creature.
It then fell backwards, dead.
The soldiers felt a tremor beneath the earth. In the middle of the road a massive creature popped out the street. Even bigger than the first one.
"Holy shit."
Turn off the music.
Meanwhile a light brown pony with a black hoodie was walking the streets of canterlot.
With most of the military in Manehatten, it would not be too difficult to infiltrate the castle...
