It had been a few days since Twilight became an Alicorn Princess. There was an official announcement and celebration of such done at the Crystal Empire. That same night, there had been a theft of Twilight's element which turned out to be another of Celestia's students and the one just before Twilight: A mare known as Sunset Shimmer.

Spike had gone with Twilight through the mirror after Sunset Shimmer, leaving the rest of the main six and Smolder to wait for the pair on the other side on Celestia's orders. Around three days later, the pair eventually emerged from the mirror.

"Oh Spike!" Smolder said before hugging her dragon boyfriend. "Missed you!" She added.

"Missed you too Smolder. Amongst other things." Spike said. "We'll have to tell you later." He added.

"I'm sure you've got plenty to tell. But I have to know: What happened with Sunset?" Celestia asked.

"...Currently, I figured that she could learn the magic of friendship over in that world. Figured it was better that way." Twilight said.

"I see. That's better than I could ever hope to do. Besides, I don't know if I'm ready to see her again just yet." Celestia said. "I do know though, that I will one day." She added.

Finally, it was back to business after another few days. There would be a special role for Twilight to play in the upcoming Winter Sun Celebration. So, both Rainbow Dash and Flash Sentry had been helping to teach Twilight how to fly. Speaking of Flash Sentry, ever since she got back from the human world, Twilight's been spending a lot more time around Flash and not just because he's soon to be transferred to Ponyville on a permanent assignment to protect Twilight.

"Wow, you're really getting the hang of flying." Rainbow Dash said. "Guess having two tutors really helped with that." She added.

"It really has." Twilight said as she landed.

"Really kind of wish you gals could stick around, but orders are orders: I have to escort you five to the train station to go back to Ponyville. You'll be seeing each other tomorrow however and then I'll be going back with you." Flash said.

"Yeah. This'll be your last assignment in Canterlot essentially." Applejack said.

"I honestly can't wait to have you over at Ponyville. I'm sure Twilight will give you a good old-fashioned tour of the place. And I REALLY have to make plans of my own." Pinkie Pie said.

"Plans? What plans is she talking about?" Flash asked.

"It's not much of a surprise to say this, considering Pinkie Pie throws a party for every new pony she meets; so let's just say you better be ready for cake." Twilight said.

"...I guess her working for the local bakers of the town has it's perks." Flash said.

"Yeah. Which I guess includes living there." Twilight said.

"SHE LIVES IN THE BAKERY?!" Flash exclaimed

"The cakes had plenty of room. Plus, living there gives me the ability to make many, many cupcakes." Pinkie Pie says before she takes out a cupcake out of her mane and eats it.

"...How does she hold so many cupcakes in there and not get any hair on any of them?" Flash Sentry asked.

"Flash, want to know something about Pinkie Pie that I learned all to well by this point?" Twilight asked.

"And what would that be?" Flash asked.

"It's Pinkie Pie, don't question it." Twilight said.

"Heh...she's learnt well." Rainbow Dash said.

What would've been the day of the Winter Sun Celebration turned into a nightmare when Luna and Celestia had gone missing, and the sky was stuck between both day and night.

"Since both Princess Celestia and Princess Luna are missing and these black vines are starting to spring up here and there, we as the royal guard have to turn to you Princess Twilight as Princess Cadence and Prince Shining Armor are still in the Crystal Empire." The Royal Guard Officer who had been explaining things to Twilight said.

"...I see." Twilight said. "In that case, Flash, your coming with me. Every pony else, keep searching for Celestia and Luna." She added.

"Understood." The Royal Guard officer who had spoken before said before the unit left.

"So where are we headed?" Flash asked.

"Over to Ponyville. If something has happened to the royal sisters, I have a feeling we'll need the help of my friends." Twilight said.

"Fair point." Flash said and expanded his wings. "...Shall we fly?" He asked.

"Good idea. Magic may not be safe right now." Twilight said.

The Alicorn and Guard returned to Ponyville, and the library where the rest of the main six, the CMC, and White Flame's gang were getting overwhelmed by the black vines. Soarin and Fancy Pants were there too.

"So, I'm guessing your here because of the Princesses? Surely they must know something is up." Soarin said.

"Actually, both Princess Celestia AND Princess Luna are missing." Flash Sentry said.

"Say what?! Oh, this just got worse." Fancy Pants said.

"So what are they doing here?" Twilight asked.

"Well I noticed that these vines were growing like crazy, and Fancy Pants here...actually, why are you here? I at least have permission from Spitfire since this seemed serious. The other Wonderbolts are already on their way considering we all saw this. Spitfire's concerned for the civilians." Soarin said. "Though I'm not sure how she'll respond to two of our princesses going missing." He added.

"He was waiting for me at the boutique. He wanted to surprise me and come with us to the Winter Sun Celebration." Rarity said.

"Didn't expect to have to help take care of a lot of vines." Fancy Pants said.

"Maybe Discord knows something. I don't know if he's involved, but he could have an idea or two of what's going on." Rainbow Dash said.

"That's actually not a bad idea." Smolder said, coming down with Spike. The two dragons had stayed in Ponyville.

"True, Discord could know something." Twilight said.

"You actually believe that I have something to do with this?" Discord asked.

"Not saying you actually did anything." Twilight said. "We're not accusing you of being responsible. We're just asking if you know anything about these vines." She added. "There's a big difference between accusing you of doing this, and just asking if you know something." The alicorn finished.

"Fair enough point, but you should probably know, I actually had forgotten about these things. It was so long ago when I planted their seeds." Discord said.

"...You planted these things?" Twilight asked.

"Oh yes. However, since it's been so long, I figured the Plunderseeds were all dead." Discord admitted.

"...Well apperently they weren't. Can you do something about it then?" Twilight asked.

"Oh really, and what makes you think you--" Discord was about to counter when Spike grew to his monster form. "...Right. That." Discord said. "Well, I guess it's a good time to mention, just in case, I already tried to use my chaos magic on the vines but...it's not working." He added.

"But you planted them. How could you not be able to control them?" Rainbow Dash asked.

"Must have something to do with where the Princesses first found the elements: The Tree of Harmony." Twilight said and saw Zecora heading out of the forest.

"And it looks like Zecora is fleeing the forest. The tree must be in there." Applejack said.

"Zecora might be able to help us find the tree." Twilight said.

Eventually the main six returned the elements to the tree and got rid of the vines. The tree spit out a chest and then the mane six returned to Ponyville.

"Oh your back and have saved the day. So, where are the elements?" Discord asked.

"Well they may have been returned to the tree of harmony, but don't think that means you have a free pass." Twilight said.

"...Wait, are you referring to..." Discord started before Twilight nodded causing the lord of chaos to gulp. "...Yeah. I'll be good. Something tells me I don't want to get on Spike's bad side." Discord said.

"You better believe you shouldn't." Twilight noted. "Told you with Spike you should be scared of a dragon." She added.

"Now I'm hating it that your right. Normally I'd be glad to be wrong, but in this case, I'm not." Discord said.

"Better behave yourself then, unless you want to hate me being right even more." Twilight said.

"...Right..." Discord said.

Meanwhile in the dragon lands, the mysterious mutant mole was taking photos of Garble talking with the giant purple energy orb now known to the ponies as Zanth. The Mole had some kind of high-tech device and was chatting with a blurred figure.

"Zanth has been spotted. He can't be allowed to reuinite with Gareth under any circumstances." The Mole said.

"I see. Then you know what you have to do. It's the price of our job sometimes." A male voice said from the other end of the line.

"Understood boss." The mole said before the connection was cut.

I couldn't really touch anything from "Equestria Girls" that would've changed anything. However, I think the extended chapter more than makes up for that. And I know I skipped the Zecora and in-forest stuff, but I'll be honest, writing Zecora's lines give me a headache. Hope you guys understand.
