Short: The Captured Princess of Friendship

In the aftermath of the battle at the Nebel Plateau, the landscape was disgustingly torn up, cracked and battered, with destruction visible in every direction. The Arcane Institute had retreated, leaving behind a trail of devastation to many. In the depths lay Twilight Moonlight, practically forgotten and abandoned in the depths.
As she regained consciousness, that pain from before had finally fizzled out, but only after her Moonspace had vanished. This entire time, Samurott stayed by her side.
As Twilight's eyes fluttered open, she found herself surrounded by the aftermath of the battle. Confusion clouded her mind as she tried to make sense of what had happened. Slowly, she pushed herself up from the ground, wincing in pain as her body protested against the movement.
"Ugh..." Twilight Moonlight groaned as her mind began recalling the events leading up to her current predicament. Flashes of the intense battle came flooding back. The fierce clash between powerful trainers and Pokemon, the volatile explosions reveberating through the plateau, the ground trembling beneath her hooves as she fought her counterpart and her brother.
"Where... Where are the others?" Twilight Moonlight soon realized that there was no sign of the Arcane Institute. Her Moonspace had vanished along with all gateways present here. Then it hit her. The mission was over, but she was never recovered. "They're gone...They left me behind...?" Moonlight gasped.
Indeed, they forgot about her, and the others had moved on without realizing she had fallen in the depths of her Moonspace. And as an end result, Twilight Sparkle had been captured.
As for the rest of the Nebel Plateau, Raleigh, who was with both Magearnas and Flurry Heart, would come out of hiding. The four of them reached Clemont and Bonnie, meeting up with them to discuss what they would do next.
"You're all alright." Clemont went up to them as Ash was seen sat next to a tree, still unconscious. "Looks like Volcanion and Flash Sentry did a great job on keeping you all safe."
"..." Flurry Heart was rather silent about that, as well as Raleigh. Based on that silence, Clemont and the others would realize there was more to it.
"...Where is Volcanion and Magearna?" Clemont asked. Raleigh and Flurry were silent for a moment, unsure of what to say.
"Well, they, um...they..." Raleigh struggled to find the right words, his voice trailing off.
"Their souls got taken away into that big crystal thing." Flurry spoke bluntly, making Clemont's eyes widen in shock.
"What?!" Clemont gasped. Alas, among the souls that were taken into the Soul Crystal, Volcanion and Flash Sentry were one of them. Raleigh and the others remembered how it happened.
Volcanion and Flash Sentry were both taking on unicorns from the Arcane Institute, defending the Prince, the Princess and the two Magearna. The four were able to get to safety, hiding in a spot where the unicorns would not see them, thanks to their help.
Volcanion was using its massive, steely arms to deflect the powerful spells being thrown its way, sparks flying as metal met magic. The ground beneath them shook with the force of each impact.
As Volcanion continued to defend the group, a sudden barrage of attacks rained down on the two Magearna, the Prince of Azoth and the Princess of the Crystal Empire. The attacks came from several angles, each aimed at different points around them, making it impossible for them to anticipate where the next one would land.
Thankfully, Volcanion was tough enough to tank these attacks, being the shield for the others and defending them with all its might.
As for Flash, he had his Pidgeot fend off some of these unicorns. But they would try and attack from above, making it difficult for the bird Pokemon to attack. Thus, Flash had his Salamence attack, taking to the sky and firing powerful attacks of fire. Pidgeot would do the same, attacking from above.
Flash and his Pokemon did their best to keep them occupied, preventing the unicorns from reaching Magearna and Flurry. Volcanion, too, continued to protect Raleigh, who had taken refuge behind a nearby rock.
Raleigh and Flurry Heart cheered them on, glad to have such powerful defenders watching their backs. However, despite how effective they were at defending them none of them were prepared for the Soul Crystal.
When it appeared, it naturally rendered many immobile by attacking their souls, attempting to steal them. Flash's and Volcanion's souls would be attacked and taken from them. They both collapsed on the ground, their bodies limp as their spirits were torn from within.
Magearna, Raleigh and Flurry gasped as they witnessed this horrific event. The three were unable to do anything as Volcanion, Flash and all of his Pokemon had their souls ripped from them and stored away within the crystal, becoming part of a much greater source of power for the Arcane Institute. Their souls were now trapped in an eternal prison, lost among the countless others who had been ensnared by its POWER.
"They didn't have time to stop it...so it took them so easily." Flurry Heart lowered her head. "Volcanion tried resisting, but it was too late..."
Clemont and Bonnie, Ash looked at one another, each with varying degrees of sadness on their faces. After all, someone else of great importance was gone.
"Where's Kimia?" Raleigh asked, looking for his sister. He had to assume Kimia was safe and sound, knowing how capable she is.
"We...don't know." Clemont said.
"What?" Raleigh gasped.
"Sh-She disappeared with them. We thought she was fighting alongside all of us. She was with us at first, but now...we don't know where she is. It's likely she was taken by the Institute." Clemont added.
"!" It hit Raleigh. If Kimia wasn't here, that meant only one thing. She was among one of the many souls that was taken by the Soul Crystal. It wasn't impossible. Kimia may be strong, but the Soul Crystal ignored that. "Kimia's among them?"
His own sister had been taken, all the way back to the Arcane Institute and their universe. The young prince of Azoth got on his knees and cried out, devastated to have learned that his sister was gone and among one of those who had their souls taken away. To lose his sister gutted him as Clemont kneeled down to comfort him.
Raleigh's own Magearana felt his pain and the same can be said about Flurry Heart's Magearna. Both Pokemon were naturally responsive to such emotions and would do what they were created to do. Comfort people and cheer them up.
However, Bonnie was more worried about how Ash would react to all of this when he wakes up, especially now that Twilight Sparkle has been taken.
The Arcane Institute.
The Arcane Institute has returned to their world, having successfully retreated from the battle at the Nebel Plateau. Their journey back was marked by the heavy silence of the students, still reeling from their unexpected encounter with Prisma.
The group arrived back to the school, having a mass collection of souls now at their disposal. And more importantly, a captured Princess Twilight Sparkle, carried by Flawless's Lucario.
The staff, were incredibly active, working furiously on the massive Soul Crystal they had managed to acquire. The crystal had taken so much damage thanks to Ash attacking it. If he had landed another powerful attack, it would have shattered without a doubt. And thus, the staff had to put a lot of work in, repairing the Crystal and making sure it would be stable.
As for Twilight Sparke herself, she was brought to the biggest room in the Institute and placed her in something intended for her and her counterparts. After all, one contingency of stopping Prisma was by bringing Twilight Luminaria back, only possible by reuniting all four Twilights into one again.
In the large chamber of the Arcane Institute, a platform had been set up to house a special device designed to contain the power of the Twilights. This platform was a marvel of arcane engineering, constructed with a combination of magic and advanced technology. The platform itself was made from a sturdy metal alloy that was both durable and light, making it easy to transport and install in different locations. Atop the platform stood four stone pillars with powerful runes within them.
Twilight was placed in the center of this platform, surrounded by the four stone pillars. As soon as she was positioned there, the runes on the pillars began to glow even brighter. A faint humming sound filled the chamber as the pillars started to draw in magical energy from the surrounding area and channel it towards Twilight Sparkle.
With every passing moment, the magical energy in the chamber grew stronger, causing the air to crackle with electricity. Afterwards, the pillars would transform into a massive container, filled with an unusually otherworldly purple liquid, sealing the Princess in. It was specifically designed to contain the Twilights and harness the power of their souls.
This container was a complex device, crafted from an exotic blend of rare metals and crystals. The container's walls were lined with a thick, transparent substance that allowed for easy observation of the Twilights within. At the top of the container was a large dome-shaped structure made from a crystal that glowed with an eerie blue light.
This crystal acted as a conduit for the magical energies that the containment unit harnessed. The liquid was designed to suspend the Twilights in a state of semi-consciousness while their souls were being absorbed. The liquid was an incredibly complex mixture of chemicals and magical substances, designed to keep the Twilights in a state of stasis while they were being used to power the containment unit. It was thick and viscous, almost gel-like in consistency.
The Professor had arrived at this room, his non-existent body being carried in the form of a cube that one of his students carried.
"Hm. The situation got out of control far too quickly. That blasted Prisma has already destroyed many of our resources, but I'd say, it was a worthy trade-off. While I would've preferred to have Ash Ketchum here, having Twilight Sparkle as a captive is the next best thing. Out of the four Twilights, this one has the most magic and the highest potential of becoming her. Even more-so than Moonlight." Professor Grogar uttered.
"About Twilight Moonlight, Professor. I believe we may have forgotten about her. We were in such a rush that she must've still been at the Plateau when we left." One student informed him.
"Is that so? Hmph. That girl. She was in such a rush to prove herself worthy, even using her newly obtained Moonspace, that she ultimately couldn't even stop the awakening within Ash Ketchum. She couldn't even defeat Twilight Sparkle or her brother." Grogar was a tad disappointed.
"Shall we return to get her, Professor?" A second student asked him.
"For now, leave her. We can always come back and recover her at a later time. Right now, we must focus on repairing the Soul Crystal. That Prisma's attack almost shattered the entire thing, which would have been an irreversible setback." Grogar instructed.
"Understood, Professor Grogar."
The Professor's students turned and began to make their way towards the main control panel, where they would begin the process of repairing and recharging the Soul Crystal. The crystal was a massive source of energy for the Institute and its students, and without it, they would be at a significant disadvantage against Prisma.
"We can try and fetch her, Professor." Walking into the room were the BlueLight Sisters as Violett had finally woken up from the Dark Void. "If she's missing, we can, like, sort that out easily. I mean, we did a pretty great job back there, didn't we?"
"Ah, you three. Indeed, you proved to be rather impressive and performed very admirably during your first battle. However, you will need a bit of time before can do so. We will restock our resources as soon as possible. I can count on you three to continue the mission rather soon."
"By the way...before we left, I saw someone." Flawless added. "I think that someone is how we were able to get out of there. I don't know who she was, but it was some pony with a halo, and some pretty snazzy-looking white feathered wings. She helped us."
"A pony with a halo, white wings, eh? From the sounds of it...it could've been an Angel." The Professor stated. Now things had become far more interesting than they were before.
Kalos. The Nebel Plateau.
"WHAT?!" Ash had woken up and learned that Twilight was captured. He was devastated to hear this news and was instantly back on his feet, ready to make chase.
Ash was fueled by the realization that one of his closest friends had been taken captive, which naturally made him want to do one thing instantly. As he prepared to take on the Institute, Ash's anger only intensified. The knowledge that his friend had been taken captive was enough to push him over the edge.
"Hold on, Ash!" Clemont knew what he was thinking and tried to stop him, placing a hand on his shoulder. "We need to stop for a moment. It's too dangerous."
"No way! We're going after her right now! We're going to get Twilight back and I'm going to make those guys pay for what they've done! Come on, we can take them!" Ash argued.
"Ash...it's not that simple..." Bonnie told him, but Ash wasn't having any of that.
"I can do this! Just trust me, I'll get Twilight back! I'll make those guys pay for everything they've done! I'm not going to let them get away with it!" Ash was getting angry and it showed. Despite being back to his regular self, a tiny bit of Prisma was showing, affecting him.
"Wait, Ash..." Approaching them were Rainbow Dash, Rarity and Applejack, who finally managed to recover. The three of them had been injured for quite some time. "Don't rush it, darling. Please." Rarity pleaded.
"What are you talking about?!" Ash replied.
"Ash...if ya go, ya gonna go down with em'." Applejack pointed out.
"But...!" Before he could say anything, the others came and stopped Ash from acting rashly.
"Pikachu..." Pikachu tugged on Ash's legs, trying to convince him to slow down. The best thing to do right now was wait for Princess Celestia to show up here after what had transpired, or even head back.
Feeling Ash's passion was Shining Armor, who was gutted by this. He sat next to his Aegislash, gutted that his little sister had been taken away by these guys. He had failed in protecting his little sister.
"I gotta go get her...I have to." Ash felt the incredible need to do so immediately. After all, he was aware that Prisma awoke within him once more. And despite everyone's efforts, a lot were taken today. Family Members and Close Friends.
"I don't understand what took down all those Golurk though?" Clemont pondered. "They were fine earlier, but out of nowhere, they were blown back by something that staggered them all. It gave the Institute enough time to escape. What could've done that?"
"That would be me." Without sugarcoating it, she revealed herself. The one who helped the Arcane Institute get away. Strident Heart. And upon seeing her and hearing that she was the one who assisted them, Ash was silent before having his eyes narrow at her.
She was the one largely responsible for Twilight being taken away. If she didn't interfere, then Twilight would still be here. Knowing this, a tiny bit of Prisma's soul would resonate in Ash. While he didn't awaken, that boiling rage from before was creeping in once more as he glared at the Angel.
"You." Ash said with his voice changing to sound like Prisma's for a moment.
