Manehattan, Las Pegasus, Ponyville and Canterlot are taken over by D.U.P and Changelings. Princess Celestia and Princess Luna are nowhere to be seen. Princess Twilight is held prisoner in her own castle and the other bearers of the Elements of Harmony are held prisoner in Canterlot. That's where we come in. Michael and Connor find themselves in Equestria, trapped with the Conduit powers. Now they have DUPs on their asses, pony villains and some other bad creatures they have to take care of. Together, they will take back Manehattan, Las Pegasus, Ponyville and Canterlot.
